Combine whole-wheat flour, all-purpose flour, and salt in a large bowl. Make a well in the center of the flour mixture and slowly pour in the water, mixing with your fingers to form a dough.
Turn the dough out onto a well floured surface and knead until smooth, soft, and pliable, 7-10 minutes. Cover dough and let it rest for 10 minutes. Divide dough into 12 equal portions. Under the palm of your hand, roll each piece of dough into a ball. Working one ball at a time, roll each into a 6-7 inch circle.
Heat a heavy-bottomed skillet over medium-high heat until hot but not smoking. Place one dough circle in the skillet, and press it down with a spatula. Cook until the top is bubbled and the bottom is lightly browned. Turn the chapati (naan) over; press with a spatula and cook 1 minute longer. Remove from the skillet and keep warm. Repeat with remaining dough to make 12 chapati (naan).
